The links to other chapters option was something I overlooked until later. If I edit my stories simply to add these, do the stories get taken down for moderation? I don't want to do them all at once and look as if I'm trying to flood the front page or annoy any mods. Thanks.

I did some work like this on the Wedding Interrupted series once it was done (adding the series title to all the titles, cleaning up the links between the stories). If you edit anything in the body, yes it will. But just adding links does not, IIRC, trigger a re-verification.
That's my experience too. They shouldn't go offline if you just do that.
