I'm not an evolutionary biologist but I play one on the internet. My guess is that loud noises are a sign of imminent threat, be they large carnivores roaring, or rock slides or some other danger. Early hominids evolved to be scared of loud noises because if you ignored them you would be more likely to end up in the jaws of a sabre-tooth tiger or something.
However, nothing else but lightning produced bright flashes so they presented no danger. Getting struck by lightning is so rare that no response would evolve. Although, tens of millions of years ago, getting struck by lightning may have been far more common until the 'really unlucky' gene was all but eradicated.
